bug: permissions timeout

While asking for input, when the user doesn't specify anything it timesout. This creates an inconsistent state on the terminal. Ideally timeout should not happen if an interactive operation has been initiated.

Solution: timeouts should only be set for - search, shell, fetch and mcp.
