diff large files extremely slow 30'000+ lines

I have to compare often some configuration files that are 20'000+ lines. Atom with split-diff takes many minutes and I'm not even sure how long it takes, most often I quit and then I started to use meldmerge, as it completes the diff below 30 seconds.

How can I find out what might be the cause?
